During the last several years, Electron Capture
Dissociation (ECD) has rapidly evolved as an ideal alternative
activation method for peptide and protein sequencing in
Fourier-transform ion cyclotron resonance-mass spectrometry
(FTICR-MS). The Finnigan LTQ FT hybrid linear ion trap ICR
mass spectrometer for the first time provides a means to
perform ECD analysis on complex mixtures of peptides and
proteins on an LC timescale. ECD holds much promise to be a
supplementary dissociation technique to collision-induced
dissociation (CID). In addition, ECD also permits you to
distinguish between leucine and isoleucine residues and even

In
conventional LC/MS/MS experiments a sample is initially
analyzed by mass spectrometry to identify the molecular ions
of the peaks of interest. The sample is then analyzed further
by performing product ion MS/MS scans on the selected peaks.
This is a time-consuming process because the sample needs to
be run at least twice and the MS/MS data is only recorded for
a limited number of components. Intelligent Data Dependent
experiments were pioneered on Finnigan mass spectrometers to
overcome these limitations. In these experiments the mass
spectrometer performs the MS and MSn scans without any user
